setupFirst-time setup for protein design tools. An agent skill from adaptyvbio/protein-design-skills.
Setup is an agent skill from adaptyvbio/protein-design-skills. First-time setup for protein design tools. Use this skill when: (1) User is new and hasn't run any tools yet, (2) Commands fail with "file not found" or "modal: command not found", (3) Modal authentication errors occur, (4) User asks how to get started or set up the environment, (5) biomodals directory is missing or tools aren't working.
Its SKILL.md is about 900 tokens, which your agent loads only when the skill is triggered. It is a single SKILL.md file with no bundled scripts.
It sits in Research & Science, covering Protein structure and design. The repository describes itself as: Claude Code skills for protein design. The licence is MIT.
4 steps, taken from the step headings in SKILL.md.
Read from SKILL.md and the folder at commit 59dd633. It shows what the files ask for, not the result of running them.
Pre-approves nothing: there is no allowed-tools line, so your agent's usual permission prompts apply.
From allowed-tools in the SKILL.md frontmatter.
Shell commands in SKILL.md call:
modalpipgitpythonFrom the folder's file list and the shell code blocks in SKILL.md.
Hosts in commands or code, which the agent is likely to contact:
github.comFrom URLs in SKILL.md, links to its own repository left out.
Names no API keys, tokens, secrets or passwords.
From names ending in _API_KEY, _TOKEN, _SECRET, _KEY or _PASSWORD in SKILL.md.
Setup loads about 896 tokens when it runs. Until then it costs about 86 tokens; SKILL.md has 263 words of instructions outside code blocks.
Estimates: characters ÷ 4, the usual rule of thumb; real counts depend on the model's tokenizer. Scripts and assets cost tokens only if the agent reads them.
The automated check found no risky patterns in SKILL.md.
Automated static check — not a guarantee. Review scripts before installing. It scans the text of SKILL.md for risky patterns (piping downloads into a shell, reading credential files, hidden Unicode, destructive commands); files beside SKILL.md are not scanned.
The full file from adaptyvbio/protein-design-skills at commit 59dd633, republished under its MIT licence (© adaptyvbio). 263 words, ~896 tokens.

Run through this checklist when a user encounters setup issues:
| Step | Check | Fix |
|---|---|---|
| 1. Modal CLI | modal --version | pip install modal |
| 2. Modal auth | modal token show | modal setup |
| 3. biomodals | ls biomodals/modal_*.py | git clone https://github.com/hgbrian/biomodals |

Fix:
pip install modalThen restart the terminal or run hash -r.

Cause: biomodals repository not cloned or not in correct directory.
Fix:
git clone https://github.com/hgbrian/biomodals
cd biomodalsCause: uvx is an optional wrapper from the uv package. It's not required.
Fix: Run modal directly (recommended):
modal run modal_boltzgen.py --helpOr install uv if you prefer using uvx:
pip install uvpip install modalVerify: modal --version

cd biomodalsVerify: ls modal_*.py should show files like modal_boltzgen.py
cd biomodals
modal run modal_boltzgen.py --helpExpected: Usage instructions appear showing --input-yaml, --protocol, --num-designs options.
Once setup is complete, users can:

First-time setup for protein design tools. An agent skill from adaptyvbio/protein-design-skills. Setup is an agent skill from adaptyvbio/protein-design-skills. First-time setup for protein design tools.
Setup fits situations like: user is new and hasnt run any tools yet; commands fail with file not found; modal: command not found; modal authentication errors occur.
Run `npx skills add adaptyvbio/protein-design-skills --skill setup -a claude-code`. Or copy the skill folder (skills/setup in adaptyvbio/protein-design-skills) into .claude/skills/setup in your project. Claude Code loads it when a task matches its description.
Run `npx skills add adaptyvbio/protein-design-skills --skill setup -a codex`. Or copy the skill folder (skills/setup in adaptyvbio/protein-design-skills) into .agents/skills/setup in your project. Codex loads it when a task matches its description.
Cursor, Gemini CLI, GitHub Copilot and OpenCode also load SKILL.md folders. With the skills CLI, run `npx skills add adaptyvbio/protein-design-skills --skill setup -a cursor` (or -a gemini-cli, github-copilot or opencode for the others). To copy it by hand, put the folder in .cursor/skills/setup, .gemini/skills/setup, .github/skills/setup and .opencode/skills/setup in your project.
Going by SKILL.md and its folder, Setup needs the command-line tools its instructions call (modal, pip, git and python). Our summary lists: Python 3.
SKILL.md names 1 domain. In commands or code: github.com; the agent is likely to contact it when it follows the instructions. This is read from the text; nothing was executed.
Our automated static check of SKILL.md found no risky patterns, such as piping downloads into a shell, reading credential files or hidden Unicode. It is not a guarantee. Review the folder before installing.
Setup is published under the MIT licence (declared in SKILL.md). It allows redistribution, so the full SKILL.md is shown on this page.
About 896 tokens (SKILL.md is roughly 3.6k characters). Agents keep only the skill's name and description in context until a task matches; then they load SKILL.md in full.
Skills that share tags, products or a category with Setup: Msa Structure Prediction Pipeline (NVIDIA/skills, 3.5k stars), Interpro Database (majiayu000/claude-skill-registry, 666 stars), Fda Database (jaechang-hits/SciAgent-Skills, 370 stars) and Pdb Structure API (wentorai/research-plugins, 298 stars). The comparison table on this page puts their stars, adoption, token cost, safety result and licence side by side.
