Combinatorial Substitution is an agent skill from Hello-QM/catgo-LRG. Use when the user asks for systematic element substitution, combinatorial materials screening, high-throughput composition search, or multi-site replacement across different element groups.
Its SKILL.md is about 1.3k tokens, which your agent loads only when the skill is triggered. It is a single SKILL.md file with no bundled scripts.
The repository describes itself as: AI-driven workbench for computational materials science — interactive 3D structure viewer, natural-language CatBot assistant, visual DAG workflow engine, HPC job submission… The licence is AGPL-3.0.
4 steps, taken from the step headings in SKILL.md.
Read from SKILL.md and the folder at commit fd6291b. It shows what the files ask for, not the result of running them.
Pre-approves nothing: there is no allowed-tools line, so your agent's usual permission prompts apply.
From allowed-tools in the SKILL.md frontmatter.
No scripts in the folder and no shell commands in SKILL.md (its code samples are json).
From the folder's file list and the shell code blocks in SKILL.md.
No URLs in SKILL.md.
From URLs in SKILL.md, links to its own repository left out.
Names no API keys, tokens, secrets or passwords.
From names ending in _API_KEY, _TOKEN, _SECRET, _KEY or _PASSWORD in SKILL.md.
Combinatorial Substitution loads about 1.3k tokens when it runs. Until then it costs about 54 tokens; SKILL.md has 497 words of instructions outside code blocks.
Estimates: characters ÷ 4, the usual rule of thumb; real counts depend on the model's tokenizer. Scripts and assets cost tokens only if the agent reads them.
The automated check found no risky patterns in SKILL.md.
Automated static check — not a guarantee. Review scripts before installing. It scans the text of SKILL.md for risky patterns (piping downloads into a shell, reading credential files, hidden Unicode, destructive commands); files beside SKILL.md are not scanned.
The full file from Hello-QM/catgo-LRG at commit fd6291b, republished under its AGPL-3.0 licence (© Hello-QM). 497 words, ~1,348 tokens.
.claude/skills/combinatorial-substitution/SKILL.md (or your agent's skills folder).Combinatorial substitution systematically replaces elements at specified sites across multiple groups, generating all combinations for materials discovery. Unlike simple doping (which replaces one element with another), this tool creates the full Cartesian product of substitutions across groups.
Common applications:
{"tool": "catgo_substitution", "arguments": {
"structure": "<current structure dict>",
"groups": [
{
"target_indices": [0, 4, 8],
"replacement_elements": ["Ti", "Zr", "Hf"]
},
{
"target_indices": [1, 5, 9],
"replacement_elements": ["Mn", "Fe", "Co"]
}
],
"max_structures": 500
}}| Parameter | Description | Default |
|---|---|---|
structure | Input structure dict | (required) |
groups | Array of substitution groups | (required) |
groups[].target_indices | Site indices to substitute in this group | (required) |
groups[].replacement_elements | Elements to try at these sites | (required) |
max_structures | Safety cap on total combinations | 500 |
Total structures = product of replacement options per group. For the example above: 3 (group 1) x 3 (group 2) = 9 structures.
/build/substitution (POST)The tool generates the Cartesian product across groups. Within each group, all target sites receive the same element for a given combination.
| Groups | Elements per Group | Total Structures |
|---|---|---|
| 1 group, 5 elements | 5 | 5 |
| 2 groups, 3 each | 3 x 3 | 9 |
| 2 groups, 5 each | 5 x 5 | 25 |
| 3 groups, 4 each | 4 x 4 x 4 | 64 |
| 3 groups, 6 each | 6 x 6 x 6 | 216 |
The max_structures cap (default 500) prevents accidental generation of
extremely large sets.
{"tool": "catgo_fetch", "arguments": {
"action": "crystal", "formula": "SrTiO3", "source": "mp"
}}{"tool": "catgo_view", "arguments": {"action": "get_state"}}Identify A-site (Sr) and B-site (Ti) atom indices from the structure.

}}This generates 4 x 5 = 20 perovskite compositions: SrTiO3, SrZrO3, BaTiO3, LaFeO3, etc.
For 20 structures, use a two-stage workflow:
{"tool": "catgo_workflow_engine", "arguments": {
"action": "create", "params": {"name": "Perovskite ABO3 screening"}
}}First relax all candidates with an ML potential:

"workflow_id": "<wf_id>",
"task_type": "geo_opt",
"params": {"software": "mlp", "mlp_model": "mace",
"system_name": "perovskite-screen-mlp"}
}
}}Then run DFT on the most promising candidates.
| Feature | Doping | Combinatorial Substitution |
|---|---|---|
| Purpose | Replace one element with another | Screen multiple compositions |
| Output | 1 structure (or enumerated configs) | N structures (Cartesian product) |
| Groups | Single host/dopant pair | Multiple independent groups |
| MCP tool | catgo_structure(action: doping) | catgo_substitution |
| Use case | Targeted modification | Systematic screening |
Use doping when you want to modify a single structure. Use substitution when you want to generate a library of compositions.

SKILL.md names no scripts, command-line tools or credentials: Combinatorial Substitution is instructions for the agent only.
SKILL.md contains no URLs. Any network use would come from the scripts or tools the agent runs. This is read from the text; nothing was executed.
Our automated static check of SKILL.md found no risky patterns, such as piping downloads into a shell, reading credential files or hidden Unicode. It is not a guarantee. Review the folder before installing.
Combinatorial Substitution is published under the AGPL-3.0 licence (the repository's licence). It allows redistribution, so the full SKILL.md is shown on this page.
About 1.3k tokens (SKILL.md is roughly 5.4k characters). Agents keep only the skill's name and description in context until a task matches; then they load SKILL.md in full.
